The mistress, Laarni Enriquez, was named in a criminal complaint filed with the Justice Department, Interior Undersecretary Agnes Devanadera told reporters.
It alleges that the rebel troops who laid siege on the Makati financial district on July 27 had used a house owned by Enriquez as one of their staging points.
A police raid recovered paraphernalia of the rebel soldiers shortly after the mutiny was put down.
Under the Philippines judicial system, state prosecutors would decide whether to file charges in court after receiving evidence from both the government and the respondent.
Estrada was toppled in a military-backed popular revolt in January 2001 and has been detained while on trial for corruption. He has denied involvement in the mutiny.
The government alleges the uprising was part of a larger attempt to depose and possibly assassinate Arroyo, who would then be replaced by a 15-member junta.
