Thaksin said it was normal for political concerns to be reflected in army appointments.
"This is normal, it happens in every government but it has happened only a little in this reshuffle," he told reporters.
Chaisith currently serves as assistant army chief, but his promotion has drawn allegations of nepotism because he would normally expect to be moved up to deputy before becoming chief of the army.
Thaksin said the commanders of the army, navy and air force as well as the supreme commander and permanent secretary of the defence ministry had worked together on the reshuffle.
"This reshuffle is based on reason. The people who will be appointed are suitable for the jobs because they are knowledgeable and quality quandidates," he said.
Thai Deputy Prime Minister Wissanu Krea-ngam said the government expects to release the reshuffle list in the next few days after it is approved by King Bhumibol Adulyadej.
Current army commander General Somtat Uttanun will be promoted to supreme commander after incumbent General Surayud Chulanont retires later this month.
